For APM you will need a 5 pin connector, which goes to the GPS port, I am not sure what pinout your GPS module has, but this post should help:

From a customer who had a question about connecting thier Ublox Neo 6M GPS/Compass module to thier APM 2.6 Please could you point me towards some kind of diagram or note that explains how I should connect this up to the APM? What I’m confused by is the presence of 4 separate sockets on the board. There’s the 6 pin one which I assume is for the GPS, and then there are three separate 4 pin ones.
